Is the configuration file versioned somewhere? If so, where?

I'm thinking we should have a dedicated knowledge-base repository where we could push the scripts enabling to load the graph in Virtuoso similar to the SILKNOW one. This repo could also contain the dumps. What do you think?

The Apache conf file is not versioned, and the Virtuoso redirection configuration was done through Conductor. I don't know how much work it would take to automate the process and whether it would be worthwhile to do it retrospectively.
And for the dumps you mean the ttl files for the entire graph?

For the dumps, yes, I meant the ttl files.

As for the automatic deployment, Thibault and Pasquale have coded everything, have a look at the SILKNOW repository, the startup scripts, the yaml configuration for the dereferencing, etc.
