Using the Unlock Bypass Resets Every Restart

Preamble

• I either downloaded the mod by subscribing on the Steam Workshop, or I am using the official Gamebanana mirror
• I have checked that I am running the latest version of Epiphany
• I am playing on v1.7.9b of The Binding of Isaac: Repentance
• I have tried installing either the 'Mod Error Container' mod or Repentogon before filing this issue

What Happened?

When using both the bypass command and the unlock manager in the dead sea scrolls menu, I get the "unlock bypass enabled" message and see that all the challenges are completed + full marks on the characters, but when restarting the run (holding down "R") the marks and challenges reset and the "unlock bypass enabled" message is gone. This is also the same on a game restart.

Other mods, i.e repentance plus, do not show the same issue and do carry over unlocks.

Steps to Reproduce the Issue

While I have had possible conflicting mods installed while this issue started, the issue did persist when I disabled all other mods.
