Well, shoot. Looks like Chrysalis has got some leverage. So, this loop, Twilight and Celestia were planning on doing pretty much exactly the same thing as before, only Twilight now knows that Chrysalis has spent several loops trying to kill her. Thus she knows to adjust her swings. I'm going to guess that one of those swings incapacitated Chrysalis in an implied loop, telling Chrysalis that Twi was looping as well (oh shoot there goes the ace in the hole), and that she reset herself to keep that extremely valuable knowledge. And now, the train's gone for good -- Unless Twi and Celestia get there much quicker than before.

Cool! I'll add this under the initialization of Chapter 4.
However, I have to suggest that Chrysalis may or may not have figured out Twilight was looping. From our point of view it seems quite likely, but given how Chrysalis is a seething vengeful :yay: in this story, she just may get so fed up with Twilight killing her that she takes it out on the train. Chrysalis does not know what Celestia is doing in her off loops, so she could be coaching Twilight.
But the more I think about it, the more it sounds like you're right. Especially with the teaser of the next chapter title...
