I have a question regarding which branch to use, or whether to use the latest release. Several branches exist with newer code than what is on master; for example there is an outstanding ticket to merge in one such branch (#43). Additionally, the split_variants branch has additional modifications from the branch referenced in #43.
The reason I ask: I recall running into an issue with alignment parsing from the master branch that seemed to be addressed in the split_variants branch.
