It might make sense to have a light version of O3D that only builds the data and runs the 3D-clustering analysis without any plots. Another possibility is to include the module that generates essential diagnostic plots without annotations.
I am not sure what would be the best approach, but I think the easest way is to have a kind of two versions of the method, one that includes the clustering analysis and the fancy plots and another one that does only the analysis.

After discussion, we decided to release Oncodrive3D without the plotting module and the build annotations. This will be the package that performs the 3D clustering analysis only without any complex layers. Then, we can release another package (move it to an independent repo) that generate the plots on top of Oncodrive3D result
