Fix alignment filtering

The alignment filtering script, which was developed in a slightly different context, current filters way to stringently, taking tens of thousands of input reads and retaining only single- or double-digits. This probably reflects that a kind of filtering that is less necessary in this context is still taking place and needs to be removed.
