For GitLab to communicate with the BaseX server it needs to run a BaseX client. Unfortunately the gitlab-ce container does not include Java. GitLab uses Ruby for scripting.

Probably makes most sense to use the BaseX Ruby client and implement the server-side hooks in Ruby.
