I have a large visium dataset I am trying to analyze, and one key challenge I am interested in overcoming is the determination of cell type -specific gene expression profiles across various sections. Some tools, such as spaxexr, have attempted this through their method CSIDE, but I found it to be pretty hit-or-miss. Does Giotto have a better approach to this problem, and is there any available guidance on how to perform this?
