Config + App incompatibility with VEP v111 onwards

VEP 111 forwards requires positional arguments in the construction of the custom annotation fields which will not work with out current config and app set up.

example from their docs:

./vep [...] --custom file=Filename,short_name=Short_name,format=File_type,type=Annotation_type,fields=VCF_fields

Actually it says still compatible with 111 i misread but leaving this heere in case it needs changing for the next one (not sure how long they'll keep both syntaxes compatible).
