The Flatpak shows google's emojis, even though I don't have them installed.
I am using twemoji on my system, which the (terra) repo version picks up correctly.

Any suggestions and/or solutions?
(this is bothering me more than it should)

try having the emoji font installed somewhere accessable by flatpak like ~/.fonts or ~/.local/share/fonts

Ensure the fonts are located in ~/.local/share/fonts or /usr/share/fonts - not a legacy directory, like ~/.fonts.

I just checked where fedora installs the fonts and it seems to install them in the correct location, which is /usr/share/fonts.
any other suggestions?
