No idea yet what happens when you go into NG+ as the game re-renders the world (you'll notice your save folder gets dramatically smaller every time you enter a new NG+ level), so your running save backup would still have all the extra [world] files from before you had entered NG+.
The theoretical workarounds to that are:
Manually running a new backup right after you enter NG+ - you can technically just delete the backup folder and restart the script to do this.
Changing the code to "mirror" the directories so they're always in sync, but that option would cause issues if you died and the game deleted your world folder /player files before you were able to restore from your backup.
Backing up multiple copies of the [world] folder - this would likely cause the save backup folder to balloon in a huge way (i've already had save folders reach 300mb+ just from visiting 3-4 parallel worlds).
