This PR fixes small installation snags I ran into during set up:

some paths in the README were no longer valid
comments in multi-line command-line prompts prevent easy copy-paste for running the scripts
operations.freeze in the pip package has moved locations from pip 10.0 onward: https://stackoverflow.com/questions/31304041/how-to-retrieve-pip-requirements-freeze-within-python
