I was wondering if there are any options of applying a filter on the peaks that are being used for predicting the motifs from. Currently, TF-MoDISco is predicting some motifs in peaks that have very high q-value (poor peak quality) and I was wondering if it would be possible to discard those predictions somehow.

TF-MoDISCo operates on a pre-specified blob of sequences and attributions. If you wanted to filter the peaks differently, you should calculate these blobs differently. More specifically, if you wanted to remove some peaks for being low confidence, you should do that on your end and only calculate attributions on the set of peaks you trust.
