Remove expired links, additions, and minor fixes (#7)

* Remove expired links, additions, and minor fixes

- Removed expired GitHub links that were to removed repos
- Suggested to add PTT to the "Generation/Manipulation" section
- Fixed link in "Artificial Intelligence" section

* Remove PEM from TOC due to error with linter

- Remove PEM from TOC due to error with linter

* Update README.md
