The 2.0 milestone is mostly due to the minor version creeping up too high and that 2.0 adds (basic) support for non-linked-read analysis for the qc and align workflows. Since harpy snp doesn't use linked-read information, it would then be possible to process data up to SNP calls for non-linked-read data.
