I'm finally getting around to merging @AlanZhangUCSC's rotation project from last year .
He added a subcommand
vg primersthat takes a PRC primer file from primer3 and outputs a tsv of pangenome stats, including the minimum and maximum distance between primer pairs and a measurement of how much variation is in the primers, based on the haplotypes.I also added the option to map the template sequence with giraffe if the reference coordinates are not given or badly formatted.
